Martha Wells simply decided to fill in some missing time with a new story that slots right into the series. It's not one of those prequels that's supposed to be read later.

Also, regarding the short stories, Obsolescence is technically not part of the series, but is referred to as something that Murderbot watches, implying it might be an in-universe fiction.
