What you're missing is that the Robotnik in sonic 3 was a clone and not the original. Multiple times in the movie Stone says "I lost him once already. I don't want to lose him again". It's why Robotnik is living the way he is when team Sonic is brought to him. The mental anguish of learning he's a clone and not the original sent him spiraling.
